CRISPR knockout, CRISPRi and CRISPRa can all be used in pooled functional screens, but they answer different biological questions. Knockout removes gene function through DNA editing, CRISPRi represses transcription and CRISPRa increases transcription. Choosing the wrong perturbation type can create a technically successful screen that does not answer the intended question.
CRISPR knockout uses a nuclease-active Cas system to create DNA breaks that can disrupt the coding sequence. It is a strong choice when the goal is to identify genes whose loss changes survival, drug response, signaling or another selectable phenotype.
CRISPR interference uses a catalytically inactive Cas protein linked to a repressor domain to reduce transcription. Because it does not rely on creating a double-strand break, it is useful when partial gene suppression is more appropriate than complete disruption.
For essential-gene biology, CRISPRi can provide a different window into phenotype because the system can reduce gene activity without necessarily eliminating it completely.
CRISPR activation uses a catalytically inactive Cas protein linked to transcriptional activators. Instead of asking which genes are required for a phenotype, CRISPRa asks which genes can create or strengthen a phenotype when expression is increased.
If the main question is “Which genes are required?”, knockout is often the default starting point. It is particularly useful for genes where complete loss is biologically interpretable.
CRISPRi is useful for promoter-proximal regulation studies, essential genes and situations where double-strand breaks could confound the phenotype.
CRISPRa is the logical choice for gain-of-function screens, especially when the study asks which genes can induce resistance, survival or another selected state.
OBiO supports all three formats within its CRISPR library screening services, including custom libraries, lentiviral delivery, screening, NGS and bioinformatics analysis.
The perturbation system is only part of the screen. Cell type, transduction efficiency, growth rate, selection pressure and library representation all influence whether the expected biology survives the experimental workflow.
Pooled screens frequently use lentiviral vector delivery because it can provide scalable and stable transfer of guide constructs across many mammalian cell types.
After choosing knockout, CRISPRi or CRISPRa, decide how broad the library should be. Genome-wide libraries are appropriate for discovery-driven studies, while targeted libraries can reduce cell and sequencing requirements when a pathway or gene family is already defined.
A screening hit is a candidate, not a final mechanism. The experimental plan should include secondary validation using independent guides, orthogonal assays or other perturbation methods. Designing validation before the screen helps prevent a large hit list with no clear path to confirmation.
No. CRISPRi represses transcription without cutting the DNA, while CRISPR knockout disrupts the genomic sequence to reduce or eliminate gene function.
Both systems target regulatory regions, but optimal guide placement depends on the direction of regulation and the specific CRISPR effector system.
CRISPRi can be attractive because partial or tunable repression may preserve enough cell viability to reveal phenotypes that are difficult to study after complete knockout.
Yes. Targeted custom libraries can be designed around selected genes or pathways and integrated with delivery, selection and sequencing. Discuss your screening strategy.
